Because they couldn't get Allen Cumming back.

In X-Men: The Official Game, it is explained that Nightcrawler wasn't in the 3rd movie because he didn't like the violent lifestyle of the X-Men. Sounds like a lame excuse to me though. They probably just didn't want to go through all the make-up again.

He was going to be in it, but his part was very small (There were a lot of mutants) So they cut him and I think the actor who play him may had a hand in that decision.

"Alan Cumming was reportedly uncomfortable with the long hours he had to take with the Nightcrawler makeup, but still planned to return for X-Men: The Last Stand. The part for Nightcrawler was so minimal, however, that the studio felt it was not worthwhile to go through the long and costly makeup process, and the character was cut. Nightcrawler's absence was explained in the tie-in game." **

they never mentioned why he was absent. they just added some new characters. but i thought that was weird anyway. and i hated that they made mystique a mortal as well and so early in the movie too.

I dunno, I like Nightcrawler's character but he only showed up in the 2nd film, it was unfortunate, and also the guy with wings in the 3rd film; I expected him to do something brilliant with all the build-up but in the end he didnt do that well, he swooped in saved his father and left.
