In 1973 the Apollo 13 space mission launched from Houston Texas headed back to the moon. A day after the launch their engines caught fire and the 4 crew members almost died. They were able to turn around and come home but just barely. When the fire started the Commander radioed NASA with the words "Houston, we have a problem". Today those words are used to describe serious problems. None from my generation see that line as a joke.

Because they started using it when america started going into space and NASA's base was in houston texas so they would say Houston, we have a problem speaking to the base

Originally a genuine report of a life-threatening fault. Now used humorously to report any kind of problem.
Origin
'Houston, we have a problem' is right up there with 'Beam me up Scotty' at the top of the spaceflight-related quotations tree. In fact, both are slight misquotation.
Swigert: 'Okay, Houston, we've had a problem here.'
Houston: 'This is Houston. Say again please.'
Lovell: 'Houston, we've had a problem. We've had a main B bus undervolt.'
