the rabbit Frank doesn't do that directly but is rabbit Frank saying sorry that he is going to make Donnie see his girlfriend die so that he will kill himself so that everyone can live?

You appear to have answered your own question:) Kind of, yes.

There are a heap of things Frank could be saying sorry for.

He doesn't have to be directly responsible for Donnie's girl's death, to say sorry. He could just be expressing his condolences.

He could be apologising for turning Donnie into a murderer.

He could be sorry because his murder will ultimately lead to the death of Donnie.

I'm sure there are more, but will that be enough to get you started?

Yes - because if you unpick it all, the rabbit guy running over his girlfriend kind of sparks everything else off.
